Mostly just whether you want an Invoice to be associated with the payment or not.

The former is a simpler integration

The latter a bit more complicated

But overall you can accomplish the same thing with both

I'm hearing that Future Payments are simpler to integrate but don't include an explicit invoice with the charge.
