Again, this is Shopify's integration, Stripe doesn't know what exactly is wrong which is why multiple of us have asked you to reached out to Shopify first

rolling the key is something which is pretty straightforward. I can check if you've rolled the key. But this bit Make sure to use the latest API key in your application. - this is the most important bit and isn't something that I can help with

you have two keys, i don't know how your application works, but the ones that you want to copy are the Publishable key that doesn't have Expires in 7 days at the bottom, and the Secret key

That's up to you. I don't know what application you have that may be using that key. If i were you i would wait to make sure everything is working fine (and isn't using that expires in 7 days key) before deleting it
