The payment currency is in EUR, but the IBAN insert by the customer can be from a non-EUR bank. Is that supported?

We are using PaymentElements, we have no control over the IBAN inserted by the customer, if a legitimate customer inserts his IBAN from a non-EUR bank, unaware that his bank will not honor it, we are automatically losing a disputed and charged for it. How do we avoid that?

Sounds like you are concerned with fraud with SEPA Debit.
We don't do validation of the account ahead of time beyond ensuring the IBAN is a legitimate format.
So if you want further fraud protection here then you need to use a third party for that.
