To help clarify (as a user): with automatic payouts, Stripe's system logs each transaction since the last payout until the current payout, so Stripe's servers know exactly which to include. With a manual payout, all Stripe's servers see is a command/request to payout an arbitrary amount - so they have no way to know which transactions that amount is meant to reflect.
