First question is regarding trials, is there a way to add a trial to only one of the prices added in the subscription?
It's not possible to have trial on one item. One way I can think of is to give discount on the amount of the trial price, so that customer doesn't have to pay for it.

Is there a way to create multiple subscriptions through the checkout flow?
If you're talking about Checkout Session, one Checkout Session can only create one subscription
