No they didn't. So my current issue is we are unable to use Apple Pay, Google Pay & Link Pay as a payment method with Stripe.

I've selected it to be on in my payment method through the Stripe dashboard, but it doesn't appear in checkout.

I've tried to select Apple Pay when I go into "Manage" on my Shopify payments in the Shopify admin, but every time that I select Apple Pay and press save it doesn't save. However, if I deselect AMEX, press save, then reselect AMEX and press save it works perfectly fine.

We are using Stripe

OK, Apple Pay requires domain verification (https://support.stripe.com/questions/enable-apple-pay-on-your-stripe-account). Since you are using Shopfiy checkout, you need to ask them to register your domain for Apple Pay.

No, only for Apple Pay. Google Pay and Link requires you to serve the webpage through HTTPS.
