This is not recommended on Standard connected accounts. If you wish to use Separate Charges and Transfers that supports multiple connected account in a payment, Express and Custom connected accounts are recommended: https://stripe.com/docs/connect/charges-transfers
What is your use case? With Separate Charges and Transfers, the liability and Stripe fees will be on the platform (not connected account).
In addition, Standard connected account will not be able to respond to chargebacks or control or set Radar rules since everything is controlled by the platform
We need merchants to be the merchant of record, not the platform so only standard accounts work for us

There can only be one merchant of record in a payment

What do you mean by split up multiple transactions? If you collect one payment from the customer, there will only be one payment record in the customer's statement. Unless you're referring to charge multiple payments for each connected account

in my use case, i would like the user to be able to purchase from multiple different merchants in a single checkout, with separate transactions for each merchant
In this case, you can perform Direct Charges on each connected accounts. However, there will be multiple payments shown in customer's bank statement

You need to configure the Connected Account Id on the flow
so ill need to do a separate checkout for each transaction?
For each Connected Account yes
