My main issue to be more specific is that in the most recent invoice it will minus -$4 for unused time, however the time difference between the two invoices was 5 minutes

The new invoice is created because the billing_cycle_anchor is set to now during the subscription update, as explained here https://stripe.com/docs/billing/subscriptions/billing-cycle#changing
