I think you may be misunderstanding what a Balance Transaction is. Did you mean "omit the customer's Credit Balance from being used on an Invoice payment"?

for some invoices we want to use but not all invocies for that customer

Unfortunately you cannot choose when to apply the Credit Balance. Stripe will automatically apply it to the next Invoice no matter what
