When you say credit balance, are you referring to the customer credit balance (https://stripe.com/docs/invoicing/customer/balance)? Is this a payment Checkout Session or a subscription one?

yes, that balance. And this is a payment session

No worries - so the behavior you're seeing is expected. The customer credit balance is ONLY applied for Invoices and Subscriptions. payment Checkout Session don't use Invoices to accept the payment, which is why the credit balance wasn't applied
