Could you explain more about the scenario? Application fee is meant for the platform that's collected from customer. The remaining amount will then be transferred to connected account.

Bob pays Alice $100 for a service. We want to charge Bob a 10% fee. So Bob should pay $110 when the checkout session is created. Alice gets $100 later on when we complete the manual charge.

im assuming that stripe has designed the fee to be paid by seller for a specific reason - if you know what that reason is i'd really appreciate it so i can understand payments (and incentives around payments) better - e.g, if it's to reduce issues with chargebacks etc

Yup, there will be no knowledge stored on the Stripe for charging application fee from the customer

Stripe has no visibility how the seller charge to the customer such as whether the amount includes any service fee or not. In general, if the seller include additional fee in the amount, it should be clearly explained to the customer to avoid chargeback
