I’m just looking for a way to confirm that the application fee percent changes on next invoice when updated in middle of subscription

Sure, you can use Test CLocks for that, simulate advancing time and inspect the invoice that gets created:
You'd create a new customer and subscription in the test clock context, setting time as you need, then run the update to set the application fee percent, then advance time again until the next invoice
