You would need to speak to Shopify I'm afraid. Their Apple Pay domain verification is completely removed from Stripe.

I have spoken to shopify before and it seems they do not know what to do with the verification file either

As a Shopify merchant, you don't actually register your domain with Stripe for Apple Pay. It's done directly between Shopify and your DNS merchant
