As WooCommerce is a third party plugins and not maintained by Stripe, we are unsure how it works.

For direct Stripe integration, it can be done with Destination Charges where you can calculate the application fee based on the percentage and pass to PaymentIntent. The remaining funds after fee deduction will be transferred to connected account: https://stripe.com/docs/connect/destination-charges
