Can you clarify what you mean by deducted from the stripe invoice balance? Are you referring to the customer balance (that can be used with invoices)?

The goal is for us to have a user balance that can be used towards some invoices but that we can avoid when making other charges

Ah, so you're asking whether creating a plain old Charge or Payment Intent will pull from the customer credit balance?

The Customer Credit Balance only applies to Invoices, so I think it's exactly what you're looking for - it can't be used to pay off Payment Intents or Charges
