(I'm a user) I don't think you can force a bank to initiate a 3DS - you can't force the bank to assume liability.
Set fairly sensitive Radar rules, and always run the 3DS when the banks ask. There really isn't a way to stop all disputes - just reduce them.
As far a Stripe works, they advise to load the stripe.js client library as "high-up" in your code as possible, so it's active on all pages - that way they can use a wide variety of "signals" (user behavior) to better detect many forms of fraud.
But, real-world story: I ran a jewelry gallery for over a decade. A long-long-time customer had made a purchase over a year prior - but her husband didn't know, and disputed the charge. We had all the paperwork, including signed receipts, so we won - but a dispute can happen at any time. But that was the only dispute we had in 10 years.
