So this is a known gap with Automatic tax - it unfortunately doesn't support negative prices. As an alternative to creating the negative line item, you could look into creating a credit balance transaction (for the negative amount) and have that apply automatically to the Invoice

can the credit balance transaction be calculated and added as an item to a single invoice only, in our case on an upcoming invoice? Is there any documentation link you could share?

It can't be added to a specific Invoice, since it gets automatically applied to the next Invoice automatically

This doesn't really solve our issue then. As explained in the thread, we're having an issue with the first prorated invoice that is charged to a customer after migrating them from Manual tax to Automatic tax. In that invoice, only the additional seat item is being applied tax, while the unused time item does not have tax applied, causing a major discrepancy in the total tax charged.
Can you think of / propose any other solution that would allow us to modify the invoice to ensure that we charge customers the correct tax

Hi there. Taking over for karbi as they have to step out. Why doesn't the proposed solution work? Couldn't you issue the credit note prior to the update that moves them to automatic tax?

The invoices we need to adjust are at different amounts and since they're prorated invoices we do not know the invoice until the moment the customer decides to purchase additional seats. That's why we're unable to know the exact amount to add as a credit note
