It seems like the response body went through webhook but it doesn't update the Payment Intent.

How are you setting your metadata on your Checkout Session?

Are you setting it at the top-level metadata param? Or at the payment_intent_data.metadata level?

So yeah you are setting the metadata on the Checkout Session itself
