Can you give us any thoughts about using Stripe Checkout and your pay_immediately flag?

pay_immediately isn't a Stripe flag as far as I can tell. Are you seeing that field/parameter in our docs somewhere?

It is flag that we had to contact Stripe to enable for our account. It is Avalara AvaTax specific thing.

Ahhh, okay. You need to contact support for this one, as we cannot enable this for you. There is a specialized workflow for this that we in this channel know nothing about.

No we already have it enabled but we are trying to figure out if it will prohibit us from using Stripe Checkout.

I believe it will, as step #3 in the docs you linked requires you run the subscription create request on your own, but Stripe Checkout does that automatically for you, so you won't be able to do step #3 if you're using checkout
