To clarify, you want to have invoices in Stripe and mark them as paid based on payments outside of Stripe?

No, sir. Use Bill.com to pay out my vendors via ACH for products/services my company purchases. I would like to use Stripe to pay out my invoices from those vendors via the Stripe platform. Does this make more sense?
