What do you mean "deactivate"? Do you want to remove them from the payment form so that they cannot be used?

Yeah, it's not possible in the Dashboard if cards are activated. Payment Links automatically show all the payment method types that are relevant and activated on your account.

but it is possible for all other payment methods, eg. apple pay? seems a bit odd

is there a way to deactivate cards for the whole account?
we will not need cards payment at all

I don't believe so. Cards have to be supported on the global/account level. You can use the API to create payment links that specify only the payment methods you want, but it is not possible to do that via the Dashboard.
