I am having an issue with I have 7TV Nightly installed at random sometimes the chat box disappears to where I can see the chat but I can't type not sure if tat is bugged or should I use a different one if you could please let me know if I am doing something wrong/incorrectly

Aren't those the highlight settings in default twitch or the highlight settings in 7tv?
there isn't an option here for replies but maybe it's the mention one?

Is that within 7TV? I did just install the recommended 7TV extension do the stable and nightly one being broken/unstable

yeah uninstall the old one. that's the settings in the new one
twitch doesn't let you set the reply colour, but 7tv may use the one for replies in the above settings - I haven't tried
it does
so yeah - change the "menion" colour in 7TV settings, and it works for replies

You can use the new extension, as long as your browser is compatible with either Firefox addons or Chrome addons
