just remove half and see if it happens

#

if it doesn't happen anymore, remove the current mods in the folder and put the other half into the mods folder

if it now happens, you know 1 of those mods does it

#

If it doesn't happen still then it's probably some mod compatibility

I had the problems few days ago, it was a conflict betwin Labymod and Skytils

see if you have labymod, delet it and try again

The pop up don't say "it's going to break your game" it's just say that it's mess your mod pack and that if you have a problem it's not skytils fault
