I have a temp solution, I went into the config and copy and pasted the waypoints again but left the Island section blank. So I can see my waypoints again.

Actually......now the mod has just deleted my entire waypoints folder. I pray to god I have a backup for those routes.

It doesn't just delete your waypoints "folder"

It is a waypoints config.

(Especially since at least the one from Skytils should just be a file)

And after copy and pasting the same waypoints and then reloading the game, it completely cleared the config file.

The waypoints.json withinn the Config > Skytils sub folders.
