Known Issue in 1.3.0-pre3 that you can't save your config, downgrade to 1.3.0-pre1, 1.2.6 or 1.2.5 or wait until 1.3.0-pre4 comes out.
You can also re-update again after applying the changes (like changing the Gui Locations, adding the Waypoints...).

i have done what you said and the location hasnt saved (maybe dont update to pre3)
