This happens to me sometimes as well. Try restarting your game and seeing if it updates. A lot of times XP and Affinity Progress won't immediately register until you restart it!

Ah, you are totally right, restarting worked. Though I thought it would be a good idea to report regardless, as uncommon bugs are hard to find. Anyways you can close this.

Yeah this has been a long standing bug that we haven't had a chance to revisit yet. :x
