I've recently starting using Yomitan on my computer to add flashcards, but I usually use my mobile for running flashcards. If I sync my phone to my PC as I continue adding, will that mess the progress up on my phone? This is my first time adding to a deck rather than just having a premade one.

If you sync correctly, no.
But you can mess things up a little bit.
Basically Anki uses a cloud server to sync between devices.
If you make a change on your computer and hit sync it’ll upload those changes to the cloud
Then on your phone you hit sync and it’ll DL those changes.
Where you have to be careful is if you make changes in both places without syncing, then you’ll have to overwrite one way or the other to make things match up again
Basically, just only ever make changes on one device, hit sync, then go sync your other device before using it to do reviews etc
