You generally have to close them in the right order. You can try and press esc and it might automatically delete them
The thing is I tried that and it does nothing

If you still need help, my recommendation would be to download the Compatibility Report

This way you can check if you are missing any mod dependencies or if you have any mods in direct conflict. If there are mod conflicts, that could be causing all of the crazy windows.
What you will do is just open the game. Then it’ll generate a text file where it’ll give you the report

The last think I could imagine to recommend is verifying the integrity your game files. Maybe an update added a weird issue or small corruption.
To verify the integrity of your Steam files:
Load Steam.
From the Library section, right-click on Cities: Skylines and select Properties from the menu.
Select the Local files tab and click Verify integrity of game files.
Steam will verify the game's files. This process may take several minutes.
If anything failed to verify, Steam will fix it automatically.
