If there are no flight paths built into the map, then airports won't function correctly.

hmm, not sure, ive got industries rebalanced, and activated optimised outside connections (this issue appeared before that)

Hmm, its possible it is Industries Rebalanced. I would recommend checking that mod's help section to verify there are no known issues with Cargo Air.

Always verify with your mods.
Mods cause enough issues that it likely is the culprit... MOST of the time.

Ok, that's just strange. Do you have any flight mods? Anything that directly modifies things like flight pathways or the direct code of flight? It also could be TM or maybe TMPE, but TMPE should only affect ground traffic.
