i did auto calibration for x y and now at the end of the printer.cfg in that section that says dont modify this content is auto generated i have my input shaper parameters added. how can i remove them from there

What do you want to do? Remove it complete or use line 313 ff and remove only the auto setings
The issue is everytime you use SHAPER_CALIBRATE it will do it again. I normally use TEST_RESONANCES look at the data, pick what I want and change it manually in the [input_shaper] (your line 313 ff
to get rid of it completly delete line 978-983 within Mainsail

basically i want to get rid of the auto generated shaper at the end of the config and reset everything to run TEST_RESONANCES for both axis. so i guess to do a clean run of IS i have to delete the input shaper section at the end of the cfg that is auto generated and the shapers and freq from under input shaper block at the line 313 just let the block [input_shaper] without the mzv and freq for x and y and re-run the TESTS. is it ok doing like that for a fresh one to make sure the actual shaper wont affect in any way the new results?

No the test normally disables IS internally, so that you do not need to do anything. But vibration tests are harmful to your HW and should and needs only to be run if you change something
