Im missing a couple of side quests... do they eventually become available after waiting? I've completed the main quest and all relationship side quests, and no black icon shows up on the map anywhere. Is it just a waiting game for them to pop up?

The black flag only applies to Hogwarts and Hogsmeade. You may be missing two of the treasure hunt quests in the Highlands.
