I did all of the 3 locations/puzzles, but the 3rd on eis not recognized in the "cjhallenges". I put the principal's key in the door and was able to get into the other tower. However, this is not confirmed in the "exploration" section and I'm missing the "final secret."
Can someone help me pls?

I suppose the only remaining question I can ask is if you've downloaded any mods, and if so, to remove them even if they're disabled

That's odd. I've never encountered or heard of a bug like this before
And you did do the other two right?? The viaduct bridge and the clocktower??
The clocktower only registers as complete if you open all four pendulum doors
