Perhaps add something along the lines of a bundle that gives 1-2 glyphs?
Maybe even with different tiers too, i really see this as a good feature in my opinion.
Like a 'Tier 2 Glyph bundle' or something along those lines.

It sounds sorta like it randomly chooses 2 glyphs you don’t have, if you have all of them or only 1 left it may give you a glyph from a lower tier perhaps, seems… complicated honestly

I'd see it as a bundle that can store a few glyphs and you can either a. retrieve them all, or b. pop it to learn all the glyphs and you lose the bundle item. If you know those glyphs, it b.1. just drops those glyphs on the ground b.2. waste those glyphs and you lose them ( no problem with tier 1, but might hurt wasting tier 3 glyphs) b.3. if you know all the included glyphs you just can't use the bundle.
It would be like a lotery/gacha item though it might be redundant because you can share all the glyphs that you know.

you could do this decently easily with just about any loot bag mod, you just need to add the glyphs to loot table of the loot bag
