Bonus Stage: sure, it's a 5% / 8% chance during normal play but that first box is 100% chance if you leave the game closed for eight hours. (Divinity: Special Promise) If the player doesn't want to wait, they can force one by crafting crafting Specialization.

Chest Hunt / Ascending Heights timers: they are on spawn timers, yes. The maximum is ten minutes.
Chest Hunt: 1.5-10 minutes
Ascending Heights: 3-10 minutes

Faster Chest Hunt: crafting craft Key Manifest, and one will spawn within the next minute.

Faster Ascending Heights: the only one the game doesn't have covered

Rage while offline: quests are currently balanced around playing online, and it's not like they're particularly difficult with each kill counting 69 times (nice) That's with the upgraded Key Armor, Collateral, and the 10 and 50 staves. Could add another 1 with the Edible Zynium quest or 125 with crafting Deathwave Scepter but of course almost nobody does that.

As far as souls go, offline kills are each valued higher than Rage kills by the end of the game. For example, I Ultra Ascended a couple of hours ago and it's already at about half of Rage's bonus. I know this hits six digits, I've been there.

(yeah the Rage multiplier is further boosted by the In-Game Slay Souls bonus but I think offline is still about even by that point.)

quests are already very easy, even that Weekly can be done in just a few minutes (especially with those materials earned offline, especially when a full set of mats is refilled in like 15 minutes.)
other quests that currently require some amount of play in order to complete are balanced around it, and we're given plenty of tools and pity timers to make things easier for the player

as for generating Armory Items with offline? never, ever, ever happening. There are a million dime-a-dozen idle games with that kind of mechanic, and it's really not warranted here
