Just went into a bonus stage with the spirit boost active, I had 7 spirit boosts before the bonus stage and still had 7 spirit boosts when leaving although I collected at least 5, 3 the first time and 2 on the second life

You're not guaranteed to get it they have the same drop chance as everything else

but once I came back they were not in my inventory\

No it works the exact same as other materials you hit the spirit boost but that doesn't mean you're guaranteed to get it as a material
