I have this shelf space on a IKEA Billy bookcase, anyone has any ideas of how I can make the inside of it water proof without damaging the wood itself? Print a giant box with PLA and glue it? I tried cnc lasercutting a box from 3mm wood but my measurements were wrong and I spent 40 euros on it 😅 so I am a bit weary of how I could DIY waterproof the inside of this, any ideas?

Reason; I am going to place a cat water fountain inside.. but my cat likes to splash the water out of it sometimes xD

Fdm 3d printed objects are not waterproof, they are slightly porous.
I would suggest you build a liner out of clear plastic (lexan or acrylic) and glue it togther.
Bonus points if you caulk the inside corners with silicone
