It's unclear to me what to do with the glowing devices in the caves. The tutorial said, in order to open the doors, I need to find these nodes and fix them. But how do I fix them?

If you hold a Gem in your hands and interact with it they will open
as long as you have the right gem
the colour is usually an indicator of what one you need

Mining any of the rocks will give you some types and fighting will give you others
that paticular one needs an ||Amethyst||
