I have a prototype made, and when I have now done iterations on some of the frames I would like to replace the currently prototyped frames (old) with my new iterated ones. But when I Paste to Replace, the prototype connection is broken. Any help on this?

That might not be possible.
Figma uses FrameID to connect the elements, so when you replace them the ID changes, therefore the connection is lost. You can probably solve that if all your prototype Frames are Component Instances, but even then, there's a chance some structural changes might break the component.
Another way to solve is to keep the main frames/device frames and replace the content inside, so the links to the main frames are not lost. But again, if you're replacing certain elements, links will always break.
