That seems to happen with some shader packs, yeah. It’s likely a compatibility thing with how shaders render the sky elements, especially with custom textures. Could be by design or just something not fully supported yet. Not a huge deal, but it’d be nice if it worked consistently. Switching shaders or tweaking a few settings sometimes helps.
