So, in my hurry to get the fish away from the angry shopkeeper (the shop in which the duckling in a puddle of water can be found), I triggered a conversation with the crow on the gacha machine outside. This seemed to confuse the shopkeeper who walked off, but I then found it was clipping through the doormat and I could no longer pick it up. I could move it about by walking over it, but the tail in particular seemed stuck to the floor.

I've noticed that Crow conversation area leaks into the shop. It makes the camera do strange things, too. Probably needs a filter so no dialogs are triggered while inside.
Have you tried swiping at it or jumping on it? Sometimes those actions can nudge a fish/item.

I can't recall, good to know though! But I did some quests elsewhere and came back after a while and thankfully the fish was back on display.

Yes. I think the fisherman's fish and convenience store fish will respawn back at their original locations after a save/reload if you haven't eaten them.
Also, the convenience store clerk will go and try to retrieve her fish if it is within reach.

Aha! They have changed the fish behavior! The fisherman's fish used to be the only one that respawned back at it's original location after a save/reload (if you didn't eat it).
Now, they all respawn, if uneaten, including the one you get from Crow at the bicycle.
