Is the later program in your example a flatpak?

Some programs change the cursor themselves for whatever reason

Especially flatpaks

#

You can't really fix this unless the application has configurable cursor behavior

Plus reminder each application can choose to have a custom cursor, you may have seen it in games most often, but any program can do that.
Just in case that might be the case.
