So, I am wanting to keep Windows on the 1TB Disk, and clear Windows and Install Mint on the 2TB. (Right now I have Windows Installed on both drives if it helps.) It seems there is only one partition on the 1TB, while the 2TB contains more. Should I be concerned? Could Installing Mint on the 2TB make the 1TB Windows Install unbootable?

Your Windows is installed to the 2TB drive, and you cannot change that without reinstalling. So if you want to do this, here are your steps:
- back up all your data, because we are wiping both drives
- disconnect the 2TB drive
- install Windows on the 1TB drive
- reconnect the 2TB drive
- install Linux to the 2TB drive
- set the 2TB drive as the boot device, GRUB will allow you to chainload Windows from there
All less radical ways are so complicated that they are not worth attempting, in my view.
