Whispering Roots are stated by Seer to be dreams taking root. They seem to grow when exposed to essence and can break the veil between worlds allowing the Dream Realm to seep into the real world. Ellina also describes having vivid dreams when she slept under one

Essence is fragments of light that form dreams, whispering roots are definitely formed of essence, but so are dreams, and the entire dream realm

According to the hidden dreams update which introduced it, it said the veil between the waking world and the expanse of dream was weakened or whatever, which allows the whole essence kill thing to happen

I'd assume the whole infection fuckery/the amount of HBs nesting so close to each other would weaken it due to the heavy traffic
My personal headcanon is that this weakened veil is in part responsible for why godseeker finds hallownest to be filled with actual gods, or at least the more broad/vague "this is hallowed land"
