Not sure what could have triggered it since I only noticed it now that im setting up my greenhouse in Winter year 2, but Rambutan, Jackfruit, and Papaya fruit plant seedlings have disappeared from sam's shop? 
all the other fruit plant/tree seedlings are there though and I've bought those fruit plants from his shop in the previous year.

some seeds and such are season based. so they only appear during certain seasons. to get them out of season you need the sturdy computer

Ahh okay I thought all the other seeds were available as well even out of season, but i think I just glossed over the out of season ones as i had them stashed away and didnt closely check for them in the shop lol
