If I press Process All Item, where will they go?

in your inventory, it's just more convenient way to process coffers/gems/fossils then one by one

It's not in my inventory. I can still open it even though my inventory is full and all the opened items are gone.

how many items did you open? and how much free inventory space did you have?

I have about 7-8 left in my inventory, but I can open 99 fossil nodes and they're all gone..
