When I when to bed after activating the scene with Millie to unlock Merit Points I only got points for the Blossom Festival and errands I did prior to the scene. I didn't receive points for anything I had already donated to the Museum, which was around 70 items.

You don’t receive merit points for donating. That is a separate thing. Merit points are earned through events and errands.

Merit Points can be earned from completing errands for other islanders, participating in festivals, and by improving the Town Rank. Meanwhile, donations you make to the museum are separate — those points specifically go toward increasing your Museum Rank.
