The Jeff Smith TV show, during Fall, suggests you should keep your animals cooped/barned up during Winter. However, they don't mind as long as it's sunny.
My memory is saying this wasn't the case in the past, that you had to keep them indoors.
(The same is true for sea animals as well, but they seem to not care about land weather and seasons anyway.)

My save files are way past winter because I forgot to submit this one. I'm in summer year 4 now, so even the backups won't reach that far, but I'll submit my current one in case there's useful data in it.
Reproduction Steps
- Play to Winter.
- Call your (land) animals out. All of my barns and coops have auto petters, auto feeders, auto collectors, and silos with sufficient hay to feed them.
- They should be happy! Like Feathers is! (All of them were happy; I checked.)
