It takes it out of my inventory, and will allow me to fertilize a single square multiple times, but it doesn't put it on the ground and doesn't enhance the crops.

Its a known issue, but unfortunately has been broken for quite some time without being addressed.
There's another post here in the bugs channel that mentions it.
