I think I may have put their pen too cramped, it's right i the bottom left hand corner and even with the gate open they don't leave? I have seaweed set up for them. Are they supposed to leave their pen like land animals do, and if so is there anyway for me to move their enclosure? I tried using the architect desk but it's only available to place on land.

No, there's no way to actually move the enclosure, you'll need to rebuild and demolish.

I think it won't let you demolish it unless you have a place for the animals to move to, or you sell them. You'll want to build a new enclosure where you'd like it, move the animals, and then demolish the old one.
