I filled my Auto chests inside Shed building with 999 stacks of Coals and Glasses, but when I check the content after few in-game days they're all gone when they should've used only few of them from smelting ores and making essences.
either the machines are using wrong amount of resources, or the items are just straight up disappearing from Auto Chests for some reason.

I believe they are disappearing items. I had a large number of snowdrops (over 50 under 100) in my auto chest and when I went in to check on it, all of them were gone and I only had 6 honey with 6 in processing.
